Assuming you're upgrading between actual Ubuntu versions and not just
doing a normal system update, you should just be able to check
in /etc/apt/sources.list to be sure that your package sources are for
the version you're upgrading to (presumably it already should be since
the update started).

After that, apt-get update && apt-get upgrade && apt-get dist-upgrade
should be all you need.  I'd suggest running the GUI update tool again
after you're able to get X running, just to be sure it at least
believes it's done as well.
