Hi, Skip!

As in the animal world, in the digital world, viruses are VERY seldom
multi-species.

So, if your Windows machine got infected, and laid some infected files
on a SAMBA server, the odds are quite high that the remaining Linux
boxes on your network would never get infected, even if they had some
infected files on their filesystem.

That said... If I were in your shoes, I'd use an ssh based solution
instead of Samba.  It's simply a question of which protocols to trust,
and ssh is inherently much more secure than samba.

...I'm sure others on the list will have comments, but I wanted to get
my $0.02 in. :-)
