I thought someone else mentioned this already, but have you tried
rsync's '-c' option to do checksums on the files when determining
whether to sync them or not?  I find that by asking rsync to check
checksums on the files it transfers a lot less files.  This will
definately come into play if, as you said, you have changed many of the
permissions on the new fileshares.
